Try this:
Search for:
sh|ya|yu|a|b|c|ts|tz
Replace with:
ш|я|ю|а|б|ц|ц|ц
I know, it's hidden option, you can support this suggestion:

So it looks extension will be a problem. New option "Including extension" for Search and replace would help - it should be disabled by default.
