Just installed FreeCommander XE 2014 Build 665 Public Beta.
I was working with some folders in AppData when I noticed that in the FreeCommander view the Microsoft folder was missing.
I am running Windows 8.1 Pro X64.
Have attached screen shots of both the FreeCommander and File Explorer views.

Try enabling View->Show->Show hidden files and View->Show->Show system files

Does that fix it for you?
